When two monsters mate and leave the player's party, an egg is left behind and given to the player with the option of hatching it right away. This is ill-advised if the player is aiming to incorporate the egg into the breeding chart of a rare monster or simply has a specific nickname in mind, as the sex, abilities, resistances, and general leveling pace are all hidden. Instead, players are recommended to take the incubating bundle of joy to the [[Egg evaluator|Egg Evaluator]] for an assessment prior to hatching.

Monster eggs made a return after a prolonged absence due to the series switching from traditional breeding to [[monster synthesis]] in the first ''Joker'' game. The player could purchase eggs after participating in the tournaments held every Sunday, Monday, Wednesday, and Friday over the now defunct [[Nintendo DS]] wi-fi connection. Victory in said tournaments was not necessary, though only one egg could be purchased at a time.

Once obtained, the eggs could be placed at the foot of a sacred tree and left to incubate over 4, 8, or 12 hours measured via the DS' internal clock.

Monster eggs are obtained in the same manner as before, but instead of incubating at a sacred tree for a number of hours the eggs are laid at the starry night shrine altar and will hatch when a certain number of experience points has been accumulated by the player. This was implemented to prevent players from quickly hatching eggs by adjusting the internal clock as they had done in ''Joker 2 Pro''.

Special coloured monster eggs have been added to the game on top of the standard white ones, with each colour indicating the rank of the beast held with in: white corresponds to rank F through D, silver eggs for rank D~A, gold eggs for rank C~S, and rainbow eggs contain only rank S monsters with an additional high probability of hatching members of the [[??? family]].

Monster eggs return after being absent from the third ''Joker'' game, and are found in the wild once {{Psaro C}} has assumed mastery of [[Diabolic Hall]]. Up to 6 eggs can be found in the wild in any circle of [[Nadiria]], as of the version 1.0.4 update patch. All eggs will appear white when seen on the map, but will change colour when interacted with. The four-colour distinctions return, with white eggs covering ranks G through F, silver for E through D, gold for C and B, and rainbow eggs carry only rank A monsters. Clearing the second level of the [[Cradle of Corruption]] is necessary to unlock rainbow-coloured eggs. Originally eggs would respawn after the player leaves the area and fights 10 battles, but after the 1.0.4 update this has been reduced to a single battle.

The following monsters are exclusively found within eggs, and thus are necessary to hatch in order to fill out their own entries in the monsterpedia as well as those which use them as synthesis components. Each Circle of Nadiria has a superior hatch rate for specific monsters, but none of them are limited to a specific Circle. The monsters are the [[barracuda]], [[chihuawyrm]], [[discombombulator]], [[don mole]], [[ethereal serpent]], [[float-o-copier]], [[frightful conductor]], [[hyperanemon]], [[luminous lampling]], [[Marquis de Léon]], [[mortoad]], [[psaro's pawn]], [[Robbin' 'Ood]] [[scourgette]], [[tigergram]], and [[tree feller]].
